The Bristol Street Motors-backed side was bidding to try and close in on the top two positions in the standings and made a solid enough start to proceedings with Luca Koleosho cracking a shot against the post in the early stages from a tight angle.
Koleosho was then involved in a quick move that saw Andreas Hountondji fire just wide from outside the box as the Clarets looked to try and open the scoring before Millwall went close through a Macaulay Langstaff header that James Trafford did well to turn over the bar.
Trafford then had to be at his best to keep Millwall at bay with another smart save before the break, with Femi Azeez then firing over the bar.
Azeez however was involved when Millwall grabbed the lead after the break, sending over a teasing cross that was met by Jake Cooper.
His looping header was too good for Trafford to leave Burnley chasing an equaliser, with Jay Rodriguez having a late chance that he was unable to get on target.
Despite a second loss of the campaign, Burnley remain fourth in the standings ahead of a game on Thursday with West Bromwich Albion.
